Most water-soluble liquid fluxes do contain a dye. The most violent was
the old Lonco 3355 stuff which was a bright magenta (I think the
colorant may have been basic fuschin). The Alpha equivalent was a light
blue and I've also seen green (Kester?). We, in a previous life, asked a
couple of manufacturers, ten years ago, whether a heat-resistant dye
could be added to w/s cored wire to make it evident when retouches
hadn't been cleaned, but they both prevaricated.

The coloured labels idea is the best, provided you have one on each
assembly, as well. This can be applied to liquid, wire and paste. The
operator then knows that he has to match the assembly label to the flux
label. Alternatively, if you have control of the bare PCB fab, you can
make the legend in light pink, blue and green to match with the labels.
