We also use Zuken Visula for board designs, and had a problem with split
planes last year.  Zuken issued a bulletin that they were aware of the
problem of missing data.
A few weeks later they sent another bulletin that they had fixed the
problem.  Haven't seen it occur again (yet).  If you wanted to output
everything in a "single" layer, you could use the rs274sl output option.
