I just had this problem a short while ago, on through hole capacitor leads.
At first the quality control people were convinced that the holes must be reworked. We
analysed the assembly by X-Ray - luckily it is a small board which could be rotated ,
and saw that the solder stops near one of the inner layers, at more than 50% hole
length.
The X-Ray image showed the hole walls and the solder fill very clearly, as well as the
inner copper layer. Maybe you can try this method.
