We routinely plug small vias in our PWBs, and have not
seen any problems relating to this practice.  We try to follow
three rules recommended by our vendors in doing this;
1.) Plug via on both sides of PWB
2.) Plug only vias of less than 25 mil
3.) Be consistent with plug / no plug call outs, either plug all
the holes of one size or none of that size.
The boards we have like this are generally used in remote
mounted avionics so enviormental susceptibility concerns
are fairly important.
