Some shops do this to have a flexible production process.  Each daylight
(panels) has approximately the same total area, usually one large panel in one
daylight, two smaller panels in another. The question is always how different
can they be? Having a good vacuum probably helps but remember that a press
platen will not always "isolate" the effect of the contents in one daylight on
another.
The worst situation will be due to a shorter dimension in one daylight
contributing a pressure relief effect through the platen into the adjacent
daylight with a larger panel.  This may result in all kinds of strange effects
esp with dimensional stability.  
Of course there is no substitute for experimentation, try the absolute worst
case and see what happens. Check resin flow, corner frosting etc.   Be careful
re-using kraft paper which has "distorted" around a particular panel size.
