We currently do not remove non-functional inner layer pads, but we had an older design in which they were removed.  Interesting to note that we had a significantly higher failure rate (due to barrel cracking) on those without the non-functional pads.

I've heard a couple of mechanical engineers suggest that you should delete non-functional pads on the *outer* layers to reduce stresses on the barrels of vias.  Anybody have any experience with this?
