Michael,
The best guesses have been undercured solder mask and flux.  Is the
subcontractor using the same board vendor, the same mask, the same flux, the
same oven, and the same reflow profile?  There is one older solder mask that
really stinks - to the point you want to puke, so even a nominally cured one
can do it too.  What about under (or un)cured epoxies or silicone
glues/sealants?   Is the subcontractor using a different source of PTH can
type capacitors?  Some have amine based electrolytes that smell awful, if
they leak (which will give you no end of other problems, trust me  :)  ).

And Steve made an excellent point about ventilation.

Lead has no odor and neither does lead oxide.  The only "simple" lead
compound I know of that has any smell is PbH4 and you only get that from
magnesium/lead alloy acid hydrolysis or cathodic reduction of lead salts.
You won't get it from molten tin/lead in a solder pot.
